The fact this effect seems most evident with flybys most asymmetrical with respect to Earth's equator "suggests that the anomaly is related to Earth's rotation," Anderson said.

I don't know if this would explain the observed effects on the Pioneer spacecraft, but the flybys with Earth suggest frame-dragging to me

The standard model should take those effects into account. If so, all it may indicate is that the theory needs some tweaking. As the article points out, the type of "orbits" these craft have aren't usually observed in nature so it really isn't too surprising that we don't have everything worked out. Of course, it could be something fundamentally wrong with the standard model....
